If I were to use an SSD with the optical drive connector as a primary drive (running the OS), would it run as fast as if connected through the regular cable?

Mactracker database shows both the hard drive and superdrive are SATA 3, supporting 6Gb/s as max speed for your model. It shouldn't be a problem to use the superdrive connector for the main drive, as far as speed is concerned.
