There's an unused internal connector on the MacBook Air 2013 logic board, see picture. What's the use of this connector?

cerberusss, that is reference designator J5100. It is used as LPC+SPI Debug Connector. Definition for those are Low pin count(LPC) Serial peripheral interface(SPI). Looks like an Apple way to debug the logic board. Hope this helps, good luck.
