First off you need to prep the new drive with this new drive connected to your system alone open Disk Utility App from the desktop menu bar under Utilities. With in it click on the new drive from the listing on the left underneath it, it should report the drives format it should state GUID and if you click on the container it should report APFS. If that's not the case you'll want to reformat the drive, which should setup a single partition.

Once done, with both drives visible in the desktop you can then drag copy the data drive onto the empty drive. What is important here is if you are using this as a bootable drive it won't setup the OS properly. So you'll first need to install the macOS first before the copy action and may want to focus in at the folder level.

Sadly, you can't copy the folder structure over without the data. But after you do the copy action you can then use the find function to delete the discrete files based on their extension running through what the drive has. You may have some hidden files which need to be exposed to delete them.

As this is a one of case this is the better approach. If you where setting up multiple systems with a fair number of folders then I would have suggested a script to create them but that could be a lot of steps if you have a lot of unique folder names.
