My monster hunter rise joycons were no longer charging so I decided to see if a battery replacement would help. When I opened up my joycons, I found that the batteries used a different connector than the replacement batteries. Did I order the wrong batteries?

@lunamorte looks like you did order the wrong battery. Now, if it fits and if it has the same electrical specs as the old one, you could simply cut the wire from the old battery and change it on the new battery. Cut, solder and a bit of heat-shrink will make it work. If unsure on how to do that, it will be better to order the right battery.

My question now is what battery do I order then? Because everywhere I look, joycon replacement batterie have a different connector than the one for my joycons. I don't have the soldering skills to swap the connectors.

That is actually a fake Joy-con, because the battery connecter on a real Joy-Con looked like this:

I've actually bought those fake Joy-Cons before. The motherboard was fake, the casing was crappy, and a lot of functions are missing, like IR and NFC. I would not recommend you to fix this, since there's no point(even the vibrator is from a cell phone and covered by black foam!) Instead, you could buy secondhand ones or just get a new set from Nintendo. Be sure to check whether it's real before you buy it!
