The case holds the NFC antenna double check the case connection point (threaded stud) make sure the plastic is not blocking the antenna bar connection.
The reason some payment pads are working and others not (or without the case) gets into there sensitivity. You see even without the antenna the bar offers a bit of signal but the signal is weak! So you need to hold the phone closer as well as less material to pass through.
You may need to get a replacement case as this one might be bad.
