I read some answers of iPhone 3GS battery replacement. It seems the battery not work for some of users, and they need ifixit to replace the battery for them based on the iPhone model number. So my questions is how can avoid this kind of problem, and get the correct battery for my iPhone 3GS.

We have not really nailed down what's causing some errors when replacing the battery on an iPhone 3GS. We tell our customers that you should replace your battery with one that has an Apple Part Number (APN) of 616-0435 or higher. The battery we sell is APN 616-0435.

Then why does your 3GS battery show it as an 616-0431?

I just tried to replace a battery in a 16GB iPhone 3GS (model A1303). I was given an APN 616-0435. The battery being replaced was APN 616-0431. After replacement, the iPhone would not boot - came up with restore via iTunes. After re-installing the old 616-0431 battery with a small charge (externally charged before installing), the iPhone booted without problem. Clearly, in my case, 616-0435 was not the correct battery. I am still seeking a correct replacement. Hugh

Thanks mikall but they only have a battery that replaces:
616-0431
616-0432
616-0434
they do not have 616-0435
besides, Scott Head wrote earlier in this thread:

Well.. the battery IFIXit sold me was a APN 616-0431. So perhaps that information is outdated.

Check your charger. If it outputs 1000 ma, that may not be enough. The original Apple charger can output 2100 ma. BTW, my replacement battery is 616-0435 and I am able to charge it but first I turn off the Iphone before I connect my 1000 ma charger. Once in a while I get the message ' This accessory does not support charging...'.

Mikall.. you are right. It should be 616-0435, but iFixit shows 0431! Better correct that.
My question is why does it matter? Some forums show that it also depends on the iOS version! What is the right battery for 3G and 3GS?

I have replaced the 0432 with the 0435 without issues many, many times in the past. I always try to keep the 616-0435 in stock in my store because it seems to be the most universally compatible APN. I also will add that sometimes replacement batteries from some vendors are just plain faulty. Nothing is more frustrating than getting a replacement battery that has issues just due to poor manufacturing or not being properly tested. Look for "genuine" or "original" specification if you can find them. It will limit your chances for getting a junk part. You get what you pay for!
