Data transfer from external hard drive to a new internal hardrive?

So I have followed this sites steps in data transfer to my new hard drive from the external one so I can replace the dead internal hard drive. But when I replace the internal hard drive it will still give me the question mark folder. I am not sure what to do from here. Do I need to back up the new hard drive with time machine and do a recovery when I start it? Or is there a way I can change the start up location back to the internal hard drive place? I am lost. Any help is appreciated.
